After running DDG, users often want to select mutations that are found to be favorable as a mutation set for Design. We are working on adding an automatic implementation for this in CAD, but in the meantime you can download a program that will do it for you. This tool can also incorporate a PSSM or a custom list of allowed mutation types.
This will be downloaded on to your computer. Just open the tar and read README.txt for in-depth instructions on how to use the tool. Additionally you may find this page on running and interpreting DDG results helpful when interpreting results without this tool.
